Add additional commands

• Purge depublished and deleted files (should probably happen on publish regardless)
• Refresh published and upload new notes
• Sync all marked notes (Basically the former two commands in sequence.)
• Check the rate limit of the GitHub API (Good idea to check when opening the publication center modal.)
