Fix readDirectory path handling

Summary

• fix readDirectory to properly traverse directories and respect excluded paths
• add tests for readDirectory covering recursion, exclusions, and OS generated files filtering

Testing

• pnpm test (fails: Error when performing the request to https://registry.npmjs.org/pnpm/-/pnpm-10.8.1.tgz)
